Advice on adding on to kitchen cabinets

Ive built a few cabinets but so far they have been stand alone units. I am looking to add a small kitchen bar/cabinet run at a 90deg angle to some existing base cabinets. Before I get going, what Im curious about is what would folks suggest would be the best method to ensure that the new cabinets match in height etc? Do I make them 1/4 or 1/8in shorter and shim up etc? Just looking for some best practices.
