Was there any color on the paper towel after you wiped it? It sure looks like you wiped some off, and I think it will show after you topcoat it. I don’t use stain much, and haven’t really got a suggestion. But I’m pretty sure you’ll have to 1) live with it, or 2) add more color to the lightened area.

I would try light sanding with 220 or so and then re-staining the whole top with the same material.

Wipe the table down with Naptha or lacquer thinner or mineral spirits, let it dry,
Re-sand the top lightly to even the surface, then re-stain it and finish accordingly.

Should be fine.
